[help]steps to making a site

Hi guys… new here I think i can learn alot from you guys
I want to create a full flash site and want to learn from the basic… I think i get how you make each pages into different swf and load movie… but i sitll dont get the part where awesome sites have nice transition (boxes appearing… and dissapearing…blink effect…etc) whenever i try to get the same effect… I end up just making a movie… site appearing… and i dont think thats correct… how do you add transition to your site?
